Haven't looked (later today, maybe) but I'm guessing the problem is not subdomains, but that the wizard isn't fully grokking setups where BP_ROOT_BLOG != 1. See also #3600

I've checked this on my local installation (running subdirectories) and it's working as expected - the wizard creates pages on the correct blog. Going to run a test with subdomains next.

OK, I've just run through a set of tests on a local subdomain installation, and it works as well.

Closing this ticket. If someone can provide detailed steps to reproduce, please reopen.
