I have the same problem, thats mentioned in ticket #33
But with subdomains, not subdirs.

When opening the main-domain the links are already broken.
the links in the left column just try to open "​http://profile" for example and in the second column ​http://mydomain/profile results in a 404 error.

downloaded the current versions of buddypress and wordpress mu today.
