When I upgraded to 1.6.1 on a multi-site directory install set up to have bp on all sites (BP_ENABLE_MULTIBLOG), the buddypress pages (activity,forums,groups etc)disappeared (like they were deleted from wp) and I had to recreate them on each site!!!

The site had been running 1.5.x happily for 12 months with 5 sites in multiblog mode.

Confirmed. I haven't looked into what is causing this though.

I've been able to duplicate this on single site as well.

I think this is imperative to fix in the 1.6-branch.

This is fixed in trunk, at least so it's non-destructive. If you toggle MULTIBLOG and/or multisite/multi-network around, you're still bound to get strange results.
