Directories return 404 running non-bp theme

My semantically enabled theme thinks that all the directories such as Members, Groups, Blogs are 404. The function is_404() returns true and the page gets it's css from determinations about 404 status and what type of page is being loaded. is_home(), is_archive(), is_404() ... get paid attention to and bp is throwing 404s.
